What does it mean for an emoji to be 'fully qualified'?

A fully qualified emoji includes every required variation selector (U+FE0F) and joiner needed for consistent rendering. An unqualified emoji omits them. Most software automatically normalizes unqualified forms into fully qualified ones, but dealing with user-generated text you'll sometimes encounter both — treat them as the same emoji.
